I have been gifted a 1975 Larson 1650 Shark, and the wood support of the transom has rotted and I need to separate the top and bottom of the hull to replace. I have been looking at different rub rail inserts and can not find an exact match for what it looks like. Is it possible to used something a bit different as long as the measurements are the same?

We sure don't know why not. In fact, it's unusual for anyone to find the identical rub rail and insert that was used on their boat originally. We might also suggest you find and online Larson owners forum and post that question there.
